Since I had already done certain things that meant I couldn't complete the quest, I had to enter the console command StopQuest 1D7FD. My companions were locked in the quest and wouldn't leave the basement. The glitch that I was experiencing was related not completing A Call to Arms. They were apparently all running back to Arcjet Systems. After trying all of the above solutions with no success, I decided to follow my companion. I know that this is a very old thread, but I was having the exact same problem and had a hard time finding the answer. Since I'd love not to wander around the wasteland on my own, this is a serious problem for me. They'll also run away when no quests are active, so they shouldn't go to a quest location what so ever. This happened with every character I've met so far, which are at least 5. Everytime I want to go on a trip with one of my companions, they will instantly run away from me.
